Transcription factors A and B are very often seen together at target gene enhancers.
ChIP and re-ChIP analysis demonstrates that they are both at the same allele.
The problem is: is this interaction due to specific protein-protein interaction OR is it due to the fact that the DNA response elements are usually close to each other in enhancers, OR both ?
Suggest experiments to resolve this dilemma.
